Mixed formats export problems

I'm an instructor, and I have a group of students who have created a project that is significantly mixing media of different formats due to importing footage into two different projects and then combining them into one (long story). They are 59.94 1080p DNxHD90 and 29.97 1080i DNxHD 145, all in one timeline. The project settings are 1920x1080, 59.94, DNxHD90.

The project plays back fine from the timeline, but upon export things go wildly wrong: When they first tried to export Same as Source, they got the "Warning: no clips in the sequence were found to have resolutions native to the project format, can't save as source" error, and when they continued through, the project looked OK but had significantly distorted audio. When we've tried to Custom export to Quicktime Movie, using a variety of settings, both the image and sound fall apart, flicker, lose sync - it's a mess.

I've tried transcoding the sequence but it still fails upon export. I've trashed the databases, manually rendered all the footage, tried copying the sequence into a 29.97 timeline - no joy.

I was *hoping* we might find a solution that would not involve starting over by reimporting all the footage, so I am here asking for help - but realize that might be the only answer.

We're running MC 8.3.1 on Macs running Yosemite 10.10.5.
